Adam Hlozek thought he had given his side the lead after bundling the ball past Giorgi Mamardashvili.
However the goal was ruled out after VAR judged him to have handled the ball.
VAR then struck against the Czech Republic again, this time when Robin Hranac was caught handling the ball in his own box.
Georgian striker Georges Mikautadze converted the penalty to snatch the lead just before half-time.
The Cezhs did get themselves level as Patrik Schick chested the ball in from close range in the 58th minute.
Neither side was able to find a winner as Georgia spurned a brilliant chance in the dying seconds.
The draw leaves both sides on the cusp of being knocked out.
